Wayanad is top north of kerala, i would suggest places in order -> Wayanad -> Guruvayoor -> Kochi -> Munnar -> back to Kochi -> Allepy -> Varkala

Final return can be from Tivendrum(50km from varkala) which has good connectivity for both trains and flights.

Other than rainy season kabhi bhi ja sakte hai..

Lekin apko barish pasand hai to uss time bhi plan kar sakte hai.. buss time excess barish ki wajah se traffic jam bahut hota hai

Leh & Shimla have best connectivity if you don't want to travel by road. Leh city has an airport where as you can book seat in UNESCO world heritage train to reach Shimla. Best time to see snowfall is December end to Feb. Avoid December end as it too crowded.

There are different routes to reach munnar from thekkedy, aap jab taxi kare ge to uss se confirm kar lee ki wo kon se route se ja raha hai.. aur uss route ki places cover kar le.. agar apka route final hai then I can list places

I have gone to few of these places and they are very beautiful, but I had to pick top 10 places in karnataka.
